On the TrayStatus Settings > Options tab, disable the "Show a Tray Notification when key status changes" option and you should be all set :)

Right-click on a Tray Status icon in the SysTray > Settings > Options > Sounds > uncheck "Play a Sound when key status changes"

The beep might be from Windows itself. Check "Control Panel\All Control Panel Items\Ease of Access Center\Make the keyboard easier to use" and see if the "Turn on Toggle Keys" option is enabled.
